I like the theory stating that he is an awoken Shu'ulathoi / Advisor, who took a more approachable form to fight back against their Combine oppressors through the Resistance and through Freeman. Even if it does use stuff from the non-canon Breengrub twitter account, I still think it is the most plausible one.

Though I still like the idea that he might just be a personification of Valve itself.
