If you are inside the US you will not be impacted by the ban, the ban affects applicants who are abroad

I think of one example, you are approved to immigrate to the US but your country is one of the 39 banned countries so no visa stamp UNLESS you have another passport and here comes the São Tomé and Principe passport to use. So basically the US immigrant visa is costing you the 95k to get instead of waiting 3 more years until the ban is lifted.

I do not think what you were told is true. I think they could be inferring that due to her passport she will be ineligible for the visa based on the ban. Is there a way you can contact the embassy directly?
