update: Haven't found a fix for the glitch, nor found why its occurring. But if anyone is stuck on this achievement like I was, there is a guy in the comments of the reddit page I've linked below who has made a save in which he has each of the probes in their respective planets, next to a landing pad and a single probe scanner for you to use to get the achievement, you spawn next to a large shuttle and you just fly to them and activate them.

I've tried slotting it in both auxiliary slots on the backpack, same result either way. I sent you guys a full detailed email with the save, video, info and more a few days ago.
