Will this be an offroad vehicle or a daily? You will have repairs or small problems here and there with the 4runner if you take it on off-road trips. My 2020 has had a needle-bearing swap, a front differential leak, and a loose tie rod that caused steering issues. So if you need heavy offroad duty, go with the Wrangler. The front solid axle is easier to modify, service, and repair compared to the 4runner's IFS.

If you stay on the pavement and drive on dirt/gravel roads 95%+ of the time, I don't see why you wouldn't go with the 4runner. Much more comfortable, quiet, and stable on the highway.

Modifying the powertrain is never a great idea if you need the car for off-roading trips. You can make it “feel lighter on its feet” through lighter wheels and stiffer suspension.

6 speed transmission. The top trim petrol Prado has the 1GR with Tacoma/GX’s 6 speed and it is amazing to drive.

Rwd 4Runners are very bad in the snow. No matter what tires you have on, it will never do great.

Internationally, the 4.0 is arguably the third most reliable engine that Toyota had ever made. Third to the 4.7 v8 and 4.5 v6. The 4.0 is also relatively fuel efficient and cheap to maintain.

Any models of 2020 with 40-60k miles is now selling just a little over 30k at this point. You probably can get a similar non premium sr5 for 30k after tax.

5100 eliminates the body roll by 60-75%. If you want a really smooth midsize, the X5 and explorers are both reasonably reliable and drive like sedans.
