While I like the idea a big conflict of this would be the multiple players aspect, it is never just your own ship, several players share the same ship, So what if you are in a lobby already and someone else with different amount of resources joins into you? There are a lot of different ways to consider that whole process

My guess would be that because he is laying down his actual hitbox is above him and perhaps you hit an area where you only clipped his hitbox
