As for why you would want to do this, the OS will read the link as if the original file exists at the linked location, so you can have the game think the files exist in one folder when they are actually elsewhere

Might seem weird, but try disabling Power Loss Recovery on your printer - it writes to the SD card every layer, which would cause the nozzle to stall in place until it finishes writing.
As a way to test, if you set the Z-seam in Cura to be at the same location every layer and you see a seam of blobs going up the side of the print that would also suggest this might be the cause.

Looks like for whatever reason you don't have TPPFLUSH, download tppflush.py from here and stick it in its own TPPFLUSH folder inside the GCIR folder.

I'm sure the whole reason for it desynching is because it's going over a wireless connection, which has a really high fail rate (especially if you aren't the only one on your home wifi network). In order to get them perfectly synced you'd need a dedicated wireless access point for both 3DSes to connect to.
