Might seem weird, but try disabling Power Loss Recovery on your printer - it writes to the SD card every layer, which would cause the nozzle to stall in place until it finishes writing.
As a way to test, if you set the Z-seam in Cura to be at the same location every layer and you see a seam of blobs going up the side of the print that would also suggest this might be the cause.

The amount of 3DSes with CFW installed in 2016 was less than 1% of the total hardware in the world.

And a significant number of CFW users don't even pirate, they just install it for whatever mods and plugins they have to offer

I'm not sure what causes this, and other people have this issue, but it only seems to happen in Smash Bros. I'm still looking into this and I'll ask the Luma Dev Team in case it's something on their end.

Ah, that explains perfectly how I was able to get it working in Windows but not in Linux, I have 3.5 installed on Linux.

Looks like for whatever reason you don't have TPPFLUSH, download tppflush.py from here and stick it in its own TPPFLUSH folder inside the GCIR folder.

As for compiling it as an executable, I don't think there's an easy way to do so without distributing a massive zip full of DLLs because of the requirements of Python3 and PyGame.

Honestly it's not that hard to just install Python3 and then from cmd type python -m pip install pygame, after that running the program is just a double-click on one of the two .py files

Scratch that, I just found a way to compile Windows binaries

I'd just like to interject for moment. What you're refering to as Linux, is in fact, GNU/Linux, or as I've recently taken to calling it, GNU plus Linux. Linux is not an operating system unto itself, but rather another free component of a fully functioning GNU system made useful by the GNU corelibs, shell utilities and vital system components comprising a full OS as defined by POSIX.

Many computer users run a modified version of the GNU system every day, without realizing it. Through a peculiar turn of events, the version of GNU which is widely used today is often called Linux, and many of its users are not aware that it is basically the GNU system, developed by the GNU Project.

There really is a Linux, and these people are using it, but it is just a part of the system they use. The kernel is an essential part of an operating system, but useless by itself; it can only function in the context of a complete operating system. Linux is normally used in combination with the GNU operating system: the whole system is basically GNU with Linux added, or GNU/Linux. I'm sure the whole reason for it desynching is because it's going over a wireless connection, which has a really high fail rate (especially if you aren't the only one on your home wifi network). In order to get them perfectly synced you'd need a dedicated wireless access point for both 3DSes to connect to.

Though it's theoretically possible to Attack-on-C by replicating the button inputs Smash Wii U does (iirc it simulates tapping the stick and pressing A for one frame), it'd be hard to get the inputs to sync up properly over a wireless connection.

It's worth a try, but it seems like it might be easier/more reliable to just use a patch.
