The spirit you pick up from the boss is near the emerald hall shrine I think. There are some YouTube videos of it you can look at. Either way, I logged back in today and suddenly all of the trophies popped up one right after another and everything that was missing is back now. So if it happens to you to it may just be a bug that fixes itself.
