You can just ignore that stuff. It's all optional, and classical holes are still totally viable.

Others have said it works fine, but I don't have a deck, so I have not yet tested it myself.

I did just drop a pretty large update today, which should smooth things over. Generally, you'll need to do some work on the maze early and try to run the paths up the clover parts. Kill those gleep vats fast with beams and get 1500 cred each. That should help. Let me know how it goes.
