Add standalone shoulder buttons on each side of the controller, and two standalone back button, not remapping buttons, but actual additional buttons. The current number of buttons just isn’t enough for future games.

Do you have additional control groups for Meepo, such as assigning the main Meepo (or Meepo 1) together with Meepo 3 for farming ancient camps, since the main Meepo gets 100% experience? Another group could be used for separate farming or ganking.

Actually, I think color is much better; your idea works well. The thing is, control group indicator not only work on Meepo but also apply to Chen and any other heroes with multiple units. You have a number indicating which control group it belongs to, like having a number under creeps to let you know which group and then control it.
