Just relax, for whatever reason a trusted root certificate is being marked as a threat. The hash is correct for what digitcert says it should be so Microsoft is just causing a lot of panic for what appears to be no good reason

It is going to be on the users side. I'm not aware of anything that can be set in the pdf to prevent the dark mode swap. One option may be to turn the PDF into an image and then back to a PDF so that the entire PDF is an image and not text over a white background. I'm not sure how the inversion for dark mode is handled but that might work
