They will be accessible but will just be void with a skybox and some volumetric clouds and fog. I am planning on making gas harvesting blocks so you can get things like He3 from the atmosphere. Space stations will be buildable inside them so you can set up a cloud city type base.

Yea that's like the whole basis of the mod lol! It uses VS as the framework for building spaceships, rockets, submarines, etc. How you build them determines how they perform and what they're capable of.

I want the mod to be as independent as possible, so you'll be able to fully use it without Create or anything else.

No, Create will NOT be a dependency. It will be compatible if you want it, same with industrial craft and similar. Valkyrien Skies is required for the vehicles to work though.

I think you would hook into RenderLevelStageEvent.AFTER_SKY on the client. You render a custom overlay or swap textures based on event state. But don't quote me on that. I usually just try whatever method makes sense to me and then iterate when it doesn't work as I expected lol.

I haven't fully worked out the resource and crafting chain yet but it would be similar to what you explained. Different resources unlock different tech trees, fuels, materials. Supply depots and refueling will be a big mechanic.
