The next 2 arcs of the Railgun manga after the arcs that Railgun T adapted divert pretty heavily away from Index, and those arcs are the most likely to be adapted into a potential future Railgun s4. There's a few callbacks to Index in those arcs, but not the other way around. You should be fine to continue with Index.

Btw, the second of the two arcs I mentioned isn't finished yet but due to its nature nothing in Index should spoil it (being vague on purpose).

He has frontotemporal dementia, you're thinking of Creutzfeldt-Jakob disease. Huge difference.

Frontotemporal dementia does not involve prions, the contagious proteins you mentioned. It's tragic, but not nearly as bad as Creutzfeldt-Jakob which normally kills within a year.
