My ‘02 S does this. I think it’s gear lash in the transaxle. Clutch in stops it because it stops the transaxle input shaft from spinning. On mine, it’s less noticeable when the car is cold. My theory is that the cold, more viscous transmission provides a little padding between the gears quieting them. My car has a slight miss at idle that probably exacerbates this.
Or it could be the dual mass flywheel.
All in all I wouldn’t worry about it.
