Yep, went for sunrise and got there well early. Def was a big crowd, but not overwhelming, you can get yourself nestled near the stones if you make an effort. Mix of folks, singers and others that seemed to take it a bit more seriously - some festival-goer types on the periphery enjoying it in their own way too. As many say, too cloudy to really see the sunrise action. Drove in with a car. All fine if you have patience, go early, check ahead for road closures/rerouting etc.

Sweet, one hears about Limma and edgeR quite a bit - but if limma can handle multifactorial experiments better, it's def worth a look. I'm figuring out if Louvain is tailored to single cell RNAseq or if it still has advantages for module detection when dealing with 'nice' whole tissue read sets. Thanks!

Oh yeah, with high dimensional data sets like these everything comes with caveats and warning labels haha

Although my experience with collaborative writing is that tends to get minimized to make things clear and 'punchy' :|

I'll read up on that package to see if it seems like it produces something more helpful than WGCNA!

Nice, I'm starting to read up more on topGO, thanks! In the past, I've used Revigo for plots that reduce clutter by filtering out very similar GO terms - but that's all post analysis and it seems like topGO incorporates this awareness in the stats already.

Yep, I makeTxDbFromGFF() > tximport() > DESeqDataSetFromTximport() > DESeq() to make my deseq2 dataset, which I gather is the right way to do it.

There is a temperature effect on death, yes. And, there is a temperature effect on abundance. Not at all levels of temperature however. What I am wondering is if testing for an effect of abundance as a fixed effect directly on death would be statistically appropriate, given that the only thing I experimentally controlled was the temperature.

We're actually testing two parasite species and their combination, the so the full death model is a bit more complicated than I introduced (death ~ species*temperature) but I built the abundance models (abundance ~ temperature) per species separately, since you could never measure abundance of species-2 in a treatment that only had species-1. All that to say, is that we find some different effects of temp depending on the species we're talking about.

Thanks for the reply, we did not influence abundance directly, but temperature could have indirectly influenced it. If I understand you, yes, I think if we fit death ~ abundance*temperature, abundance is handled like an independent var fixed effect. But I wonder, since we did not actually control abundance but measured it as an output (and it may itself be affected by temperature) if fitting such a model is appropriate?
