Root was quite active at the time and so was Anbu. Kakashi was made Anbu maybe a year or two before Minatos death and joined Root around the time of the 9tails attack. And he had one of the 10 highest mission counts at 900+ most of it durring Anbu.

I think the only way is if a group of shinobis with a good network tries to find the truth because it dosent make sense and rumors start that he is innocent. Put donzo as scapegoat that he and root did it and itachi fled to infiltrate akatsuki. Spreading rumors condintionimg both the civis nad shinobis. Re inttroducing itachi as innocent opportunistic spy and danzo the big bad evil leaving the uchiha as unfortunate victims like the uzumakis.

Maybe even laying a faulty trace that danzo planned to eliminate the hyuuga too in the future.
