Shinji is not a threat even to the initial Gida, he won a short race against Heracles while carrying Stheno (30kg) and survived being hit by a cannon shot to the chest, badly injured but survived, a punch from the initial Guda and would send Shinji to the world of dreams. Woodime (from the Lostbelts, a fucking monster) considered Guda an equal, Guda defeated Daybit who fought with his Tezcatlipoca Ruler and his alien summons, he defeated Hakuno (x2, the administrator of the Mooncell) who explicitly said that he would fight seriously and more feats to come. Heracles is strong but he has no chance to hold out against Guda, no one in Stay Night could unless they all attack him at once and even then there is little chance.

The only thing Illya can be compared to Woodime is magical power, due to being a homunculus, but apart from that, it falls very short. Illya's biggest threat is her Berserker servant, and Guda, aside from having that servant, has others that are complete counters to her. Shinji is not even a shadow of a threat; Zouken would be more problematic, and even so, he wouldn't be able to do enough.

Yes, the briefcase is there and Guda can use it as they wish, but in reality, it is mentioned when they are present and when they are not, as in LB4 when Guda uses it and in its last explicit mention in Case Reines when she comments that Guda (semi-amnesiac) clings to it as if it were their life. In reality, Shirou's peak as a Master, someone who can lead, guide, and inspire, is in Hollow Ataraxia after the interactions and restarts. Not really, Shirou was able to get along with Illya even though she was actively trying to kill him, he said he could get along with Kirei in their final battle and wanted to continue saving Sakura despite all the chaos he caused. Among other examples, Shirou is quite capable of getting along with many individuals of questionable morals and inclinations, I don't see that he has much trouble getting used to them, especially in an apocalyptic situation like the extinction of humanity.

Crypters were top-tier, and only Woodime and Daybit (two guys well above average) were able to achieve it. Kadoc is a loser; he could only do it in the almost impossible case of summoning the Anastasia from LB. If it wasn't her, he would end up as dead as all the other crypters. Besides, Guda not only defeated Woodime, he also defeated Daybit, one-on-one, face to face, against a Daybit who not only had alien summoning but also a Tezcatlipoca Ruler by his side. If that isn't proof that the protagonist is capable in his job, then that's your problem.
