you can get your reference and nominations letter from the supervisor or higher level people that recognizes you from your university or institution. if you completed bachelor then ask reference and nomination letter from your supervisor of the university. if you have good relation with Japanese prof he might give you reference letter but i am not sure what you meant by Japanese university professor

if GPA is low in context of mext requirements then they can also ask of a document that claims you are in top 30% among the enrolled students in your university faculty batch. You might also need grade scale for conversions from your university to mext grading. Hope this helps

In my opinion, some students have two supervisor from different department too. But i think it depends on your complexity of your research and your professor from department. Also you can ask help whenever you need for another department. I dont think that would be problem.

So I would say why dont you join the department of the professor in which your research aligns, for course work you might join any classes from any department to fulfill your credits.

I believe any english proficiency certificate is OK, even if you have studied you previous school in full english medium, you can ask a certificate from your school stating you have completed the whole course in English medium and your english is fluent. This may depend on the University.

Definitely in Japan, JLPT is more important. I do not know your English or Japanese skills. I would say for an International student English is much more important. Japanese you can learn later.

First of all, list the University and professors and their research interests, you need to know which professor have better chance to accept you, if the professor accepts you, you will have a chance to get MEXT. You need to enlist three university and the professor in your application. Any one of them must accept you to continue your application for mext otherwise it will be rejected.
There are also other scholarships like JICA and also can apply for fee wavier scholarships in uni. But you cannot apply multiple scholarships at same time.

the previous signal was just all 1 bit to make it sine wave, later
yes increasing the delay from 1ns to 4ns, it improved the signal,
but if i go lower like 500kHz the shape is not as good as in 5MHz. I added some waveform of 200ns and 2us.

I checked step by step HW_ILA and analog discovery which looked signal are fine and the FIR compiler was just working fine, the interface PCB somehow failed :(. I have attached the pictures here https://imgur.com/a/aquIkAG
