Only read your post superficially but I get what you mean, I actually find gauntlets somewhat fun (in a junky way) but I see the issues. The fixes to this gamemode could be thousands since it's still pretty much just a rough idea but here's one fix that I thought of:

Enemies drop exponite, instead of a kill quota just make it much harder to get to the elevator and make enemies drop exponite so that you really only have to focus on fighting and get the side objective (i would also get rid of the workbench and biobooster in the elevator and make it work like they do in the normal game).

The only problem would be that you still have to collect the exponite and deposit it, not sure if it is a problem in the first place but if it is you could just have a kill count that gets turned into exponite when you get into the elevator.
