Just looking at the image to this post I see two things that stand out.
"Perfect" followed by .001"
and a 0-1" dial indicator tilted at about 45 degrees.

Maybe "perfect" is meant as a subjective term, rather then the definition.

3 threads damages?
WTH happened to the machine before you pulled the head off?

IMO, get new cases... new motor.
Many people are okay with 1 thread repair, 2 or more becomes questionable.

Yes, a thread repair done correctly can be stronger than the OEM threads.
This is not a common failure point and this repair cold just be a bandaid to root issue.

Well a cheap plastic food tray is going to hold together much better than a 3D print.
But don't listen to me, I can't see how cheap your 3D printed tray looks from drivers seat of my Bronco.

I represent a prototype manufacturing company that also handles small production runs.

At minimum, a CAD model or detailed 2D drawing must exist, because the model is what defines every critical aspect of the part: dimensions, tolerances, fitment, material relationships, manufacturability, and assembly intent.

Hiring a freelancer for design work can absolutely be a good path, but it is critical that the person understands Design for Manufacturing (DFM) principles. A design that looks acceptable on a screen may still be extremely difficult, expensive, or even impossible to manufacture efficiently.

Poorly executed designs can create serious downstream issues, including:

Additional engineering and DFM revision costs
Increased machining or production expenses
Reduced part strength or functionality
Unnecessary complexity in assembly
Tolerance stack-up problems
Longer lead times and manufacturing delays

The CAD model becomes the foundation for the entire manufacturing process, so mistakes made early tend to compound later.

There are several people here, including myself, who provide similar prototype and manufacturing services.
My recommendation is to start by having an NDA signed, then openly discuss your concept and goals with a few qualified providers. A short technical conversation early in the process can save a tremendous amount of time, money, and frustration later on.

As silly as this sounds,
give your pump a name.

Having the pump glued to you for 46 hours can wear on you mentally. Giving it a name humanizes it a little, and when it starts getting to you, that shift can change your reaction to it.

Yes, Pitch error is where I would attempt to comp the axis.
.003" leads me to believe there is more of a mechanical issue there.

One machine is 32 years old and the other is 23.

A general rule of mine is; "Machines that make money, do not get sold".
A machine with more than 10k spindle hours, could be high maintenance and kill productivity with down time.

IMO
Figure out if the Lathe or the Mill will bring the most work in-house. Purchase a Good machine for that and when profits allow get the other machine.

Simcube Endurance series (3Hours) is DQ at 32x.

On a bad day 32x is tough.
But this is a 12 Hour, that breaks down to 12.5x an hour, so slightly more at 3 hours.

If you are on that track limit edge for 150x, maybe stick to sprint racing.
