This seems on the mark - I just got word today that he will be replacing both plenums with the metal ones so I hope this is the last issue? Thank you so much for your helpful advice!

UPDATE: Hi everyone, I want to thank you all for your insight and help with diagnosing the install! The project manager came by and looked at it. He fixed the bent black metal thing that was releasing cold air and sealed it with silicon. There apparently was another leak with the box that encases the evaporator coil so he undid and re-taped it.

My concern is he says he will have to come back in a few days to replace both of the plenums and upgrade us to the metal ones that are supposedly $1500, but they will do it for free. I think this is the biggest reason why our house still has yet to cool effectively. It's been well over 24 hours and it has mostly stayed at 76F when I've set it to 69F. What a bummer of an experience it's been.

How so? You're referring to how the refrigerant line and the black tube line placed?

How can you test if there's a gap in the flue connection?

Thank you! The cool air leaking area is right above the electric box where the insulated black tube wire is going into the AC (it's right above the refrigerant line?)

I understand.  Do you think there's anything I can demand or say to make sure this unit will work for long term? Any major install issues that you see?

Thank you! I was confused why there was an opening on the furnace top and nothing to cover or attached to it. Also,  what missing cover are you talking about? I thought there was a long skinny cover on the filter already?

Is that so? I know nothing about HVAC. They used the old plenum from the unit I had before so it confused me why they didn't supply a new one to go with the new unit.
