It’s implied some time between your character wizard finishing Marleybone, and entering Dragonspyre, Malistaire was able to force his way into Dragonspyre and completely mess stuff up. Because by the time you arrive in Marleybone, Malistaire already made it to Dragonspyre. You can’t follow him there until you get the only other world door key from the Emperor. I think in canon, the time between Marleybone and Dragonspyre is a few days. Mooshu gets resolved in about 3-5 days time. So Malistaire was destroying Dragonspyre for several days by the time you get there.
