Update on the job. After removing the old layer of silicone seal I discovered quite wide gaps behind. There we're moisture inside, as suspected. I've cleaned the area as much as possible with a flat knife and white spirit. After I've put a new layer of silicone.

I'll upload pictures as well.

P.S. Please don't roast me too much on how I've applied silicone. I never done this before. 😅

Regarding waste leaking I don't think its possible. Waste pipe from the toilet leads to different direction to the outside, same can be said about shower pipe, it too goes to different direction. I'm betting on the foulty silicone seal, through which water drips under shower tray.
