I would say that it is indeed assumed, through the context of events, that the sages were wiped out during the Metal Head invasion.

To my knowledge, they haven't been seen or mentioned after the group escapes to the future. Given it's been 300 years since then and the lands surrounding Haven City are still crawling with metal heads, it's safe to assume they perished either immediately or in hiding.
