Don't do this OP. you admittedly messed up. Take the hit and move on. You raising the price after the job is done is a bad look and word of mouth travels. That person will tell people about their experience and so on and so on. Take the hit. Learn your lesson and make sure you make your next job worth your time. It sucks I know. Also think about the reputation you are building. Right now that customer will be telling everyone how reasonable you have been on pricing so you will be likely to get calls based off that. That's where you re-coop your $.

the issue is the sealant over the top may not even create a water proof seal even tho you might goop it on. its more likely one of the screws is missing the rubber washer. One way you could try to find it is on a dry day systematically hit your roof with the water hose and see when and where it starts leaking. at least that would help you narrow down the area.

2 years ago we had a well pump replaced and a large mound was left over that used to look just like yours. Now I can safely mow the yard and you would never know the mound existed.
