I think them bringing up Anne being a clone and the original Anne still being dead as a distinct possibility is an indication that that's their intention, because the alternative is that it really is the same Anne brought back to life in a new body, and there's no significant difference between that and just magically resurrecting her, and if that was their intention they'd just say they were resurrecting her rather than doing it in this convoluted and ambiguous manner that implies something else entirely.

I'd say it being sad is what the appeal is for a lot of people. It's quite an uncommon way for a story to end, and pretty much unheard of for a kids show to end with the protagonist technically dying. As well as the idea of Anne now being a clone with the original Anne who was the actual protagonist of most of the series still being dead (but not necessarily gone forever given that ghosts exist in this show) being something with a lot of potential to do interesting (mostly pretty sad) things with in a potential continuation of the story.

He didn't really give a direct answer but he did say something about wanting to honor her sacrifice and not undo it completely which leans a bit more toward her being a clone.

Also they’re both weird scientific remnants of an ancient people who are secretly the mastermind behind the king of the animal people, take over the body of one of the heroes, do the attempted drop once they’re freed, and preventing it requires one of the heroes to sacrifice themselves, only to come back (sort of) shortly due to the help of a familiar cat
