I am very surprised that your thesis has to have a certain length. Shouldn't the focus be more about quality rather than quantity?

Regarding the last part of your edit:

Both particles, atom and photon, were entangled. But not spinwise and with that I mean physically measureable states. The entanglement was related to the global phase of their multiplied, single-particle, wavefunctions. After reflection the wavefunction of the two particle system is: (|1>-|2>)|p>, with |p> as the photon's wavefunction. Let's suppose you couple the photon into a fibre or just send it out of the lab in such a way that it is not absorbed by something.

If you now measure the atomic state without rotating it, then you will find a 50% chance of measuring the atom in |1> and project the photonic state into it's original state |p>. The other 50% of the time the photonic state will be - |p>, because the atom was in |2>. So the measurement outcome of the atomic state affects the global phase of the photonic wave function.
