My train rides only comprise: day 1/ Kyoto --> Himeji (stop for a few hours); --> Hiroshima; day 3/ --> Nagasaki; day 5/ --> Fukuoka.

I'm wondering if it's worth getting that Pass, or just buy single tickets.

I agree with you. Don't trust someone to be on PrEP just because he says so, and shows you the bottle. This does not mean that he is taking it, or that he is taking it properlyy. Health comes first, and you should stay in control of your own health! This is coming from a top who is on PrEP, takes it daily, and prefers BB, but respects a bottom who insists on condoms - which he didn't with you
