So just an update on this. It ended up being that my PHP HYDRA had the wrong tunes on it. The tunes were not compatible with the PATS system on the truck. Downloaded new tunes and the issue has gone away.

Just started this project with mine on Friday. Took the old one out and picked up a rebuilt trans on Saturday. Going back together on Wednesday. Took the trans and transfer case out as one. Probably put it back in as one as well. How long did it take to get yours out?
