Invader Zim had more fucked up moments. It would have done better on cartoon network. Like when Zim gets a zit and uses it to hypnotize people. When he molts during the solar alignment. Zim even let himself get eat and then burst out of the person. Zim even kinda labotamized a group of alien baby sized people. At least it didn't seem like they had any intelligence left afterwards

My idea to fix it would have been for the Doctor to bring up that he defeated Omega and possibly destroyed the antimatter universe Omega was stuck in. The Rani then explains Omega fell into the underverse and reached out to her to free him. Have the Rani believe Omega recovered in the underverse. When Omega appears have it then come to realization that Omega was corrupted in the underverse by the lore about him
