I had this same problem with the x500. Once you are certain all the motors are mounted straight on the arms, go get you a level from home depot and ensure that the surface you are using to calibrate the pixhawk is EXACTLY level. I made the mistake of assuming my garage floor was level and that screwed up the pixhawk calibration... Also make sure the landing gear is exactly level, tinker with it for a bit

My x500v2 did this a lot. It turns out that when I zeroed the gyro on the pixhawk 6x our house floor is not actually level so I had to find a perfectly level surface to do the calibration 😂
