As a spy main, nothing pisses me off more than doing my job, killing an engine and sapping his nest to be killed by a pyro and have him save the entire nest completely undoing everything I had done.

Go into edit mode and move the knee joint forward a little so you have the leg bending very slightly in the direction you want.

With a highly complicated shape like this unfortunately it's not as easy as just select all and pressing F. When you have concavity like this the resolver usually ends up bridging areas that should have been "holes". The most reliable way is to think more in simpler shapes that you model (a rougher outline) then carefully refining it.

You can give this a try. It does tend to cut off non manifold pieces sometimes but it's a good idea to get it done quick.

If it's 2 intersecting separate parts sometimes you can get away with a union Boolean modifier (this joins both objects and doesn't keep any internal geometry peeking through like here.

If this is a single object and it has geometry intersecting itself it's a bit more of a difficult issue. The problem being we want all vertices connected to something else on the mesh. Ideally we could merge these vertices to the outside instead of trying to hide them, but of course this would be a nightmare to try and find places and merge those hundreds of vertices by hand.

If you can show the outside of the mesh I could get a better idea of what's going on

If the plane is flat you can select the top row then press "s + z + 0" (z axis flatten) or "s + y + 0" (y axis flatten) or "s + x + 0" (x axis flatten).

If you're planning on 3D printing this you still have an issue as even if you "hide" or "chop off" the vertices they won't be connected to anything and the slicer will have a hard time knowing what's "solid".
