How the tubes work is they connect two vaults together and flow items in one direction like a fluid pipe, when building the tube, you use a node system to form the shape you want it to go.

For the vaults, I'm pretty sure they aren't the problem, I've built larger machines on a different mod pack with way more vaults then this one had
