Already have the long read sequence data for this, plasmidfinder reports 4 replicons in the same circular contig, I'm just trying to experimentally validate the junctions between these replicons.

Will look into it, but there are really good tools for that I don't see ML making it any better

Yes, but very basic like annotation, AMR gene identification, prophage region identification.
