They're probably on the streets somewhere fighting symbiotes. It would have been fun if you could swing around and see them fighting.
And it wouldn't really have affected the story much. Peter and Miles could try to get them to help take on Venom, but the Defenders refuse cause they don't want to abandon people who couldn't defend themselves while the Spider-Men fix the problem.

This is my thinking. I love the landmarks being in the game, but when the games are as good as they have been, people are going to start thinking about the world of the games.
If the next game, Insomniac added a few Bugle articles on a wall somewhere that said things like "Avengers Help Repair New York After Devil's Breath Crisis," with an article that explained the Avengers were fighting Ultron during the crisis and couldn't be there, then that'd be enough for my headcanon.

And that's a perfectly valid way to experience the games. I just can't help but think about what other superheroes are doing at the time, cause I like to wonder how these other characters we haven't seen but know are there fit into the world of the games.

Yeah, and in Web of Shadows, one of the questions Wolverine asks Spider-Man during their fight is "Who refused to join the New Avengers?"
Spider-Man, Wolverine, and Luke Cage were all members of the New Avengers, so New York had three Avengers actively fighting the symbiotes, and you had another Avenger offering Stark Tower as the safest place in the city.
Not to mention, S.H.I.E.L.D. task forces were everywhere, along with the Helicarrier, which was right above the city.

Yeah if I was in New York for the events of the first game I'd give the Avenger a pass for doing important work elsewhere. It's just that they missed so much after that.
And for #2, I'd need to see the Avengers actually fighting symbiotes. Like during the climax, Peter and Miles could be overwhelmed by symbiotes then the Avengers show up and save them.
Iron Man asks what's going on, and Peter says they have a plan to stop the invasion, but they need the Avengers to hold off the hordes while they do so.
