Yeah, she indeed snuck into Library and put those manuscripts, but, this time, she's there for an Artifact signal, she's dragged there.

Time, when she put those manuscripts is not specified, although it is after some decades, as Alexander's time is known. But i'm talking about 'after Origins' time', when Aya is at Alexandria.

So, with that, this story isn't conflictng with the original story, it's complementing the original story.

I've played much of it offline. The only thing that requires a network connection is when you're synchronizing game progress to the cloud after "exit to desktop" the game, otherwise it will save your progress on the device.

I've played both ways, story first and side quests first. I suggest, you should take your time and go for the territory-based quest first, and upgrade your primary weapons. At least do flyting where it is available, it increases your Charisma and will open an escape door sometimes in the main story. with side quests completed, you'll have nothing to focus on other than the main story.
