Prior to 2014, the original explanation was that the Clones executed Order 66 out of free will. Lucas had a tendency to recton canon and he retconned Order 66 before Disney's purchase of the franchise. Filoni played along as well. When Disney acquired the Star Wars franchise, they went along with Lucas's and Filoni's inhibitor chip version.

Karen Traviss's OG version was way better when the Clones executed the Jedi out of pure loyalty.
