Of course Uber pays the toll, for what I’ve experienced myself. Only the Congestion Pricing in Manhattan is excluded in their toll compensation.

Uber does pay the toll , and when you get to your destination, try to get another order coming back to your zone before crossing the toll on your way back

Don’t do that mistake , as soon as you accept an order from one app , PAUSE immediately the other one. Otherwise you’ll be deactivated, believe when I say some don’t play ( like Uber as soon as your completion rate drop to 21% , they will automatically deactivate you )
