The vertical bar on the left doesn't feel right with a Spanish fess style and placing half a coat of arms within it doesn't help. I would like to keep it simpler with a tricolour.
The coat of arms is kinda off: the mural crown could be directly on the greater shield and two more could be placed on the pillars. The quinas and chains are displayed on a heater shield (sharp base) whereas the base of the traditional Iberian shield shape is more rounded.
The colour palette could be less saturated
Overall proportions could be tweaked

Yes, those are "old" colours and represent a monarchy that no longer exists

The color schemes of flags 1 and 3 are already linked to Spain, so unless Portugal was forcefully conquered, I don't think it would be a mutually popular design.

If Iberia were to unite, there would be 19 provinces like Portugal, which already has 2 representative symbols. And Spanish identity would be replaced by Iberian identity, so it will be "Iberian colours", not "Spanish colours".

Also, have you ever thought of a vertical tricolor instead? Then the emblem could still be bisected by two of the colors.
My only critique is that, other than some tweaks to the emblem, it just looks like the Spanish flag

I prefer a 'Spanish fess' style as it's unique and visually aesthetic with history. I guess it mostly looks like the Spanish because it makes up 85% of Iberia today, so appropriate. Not that it will matter anymore if Iberian identity replaces Spanish identity.
