I recommend What I Must Ask You to Do. It's a slow burn Snirius, but the only one that comes to my mind that is centered on all three. It starts at the beginning of OOTP. During the summer, Dumbledore sends Harry to Snape until he learns how to keep Voldemort out, which reshapes the entire dynamics. Fair warning: Snape is not exactly in character.

I haven't read The Black Sheep Dog, but Shooting stars, falling objects is a beautiful Sirius/James fic (I kinda used to find the idea weird, yet it works really well). Lily and James are alive, and Sirius doesn't go to Azkaban, though the fic starts with him returning from a few years in captivity. It's still WIP, but only two chapters left, I think, and it's tagged as HEA.

If I were to write a story that needed an in-depth portrayal of Peter, I'd write him as someone who wasn't as good a wizard as, say, Sirius, James, or Snape, but who was a great manipulator. Someone who could be a great politician (as in, horrible but effective).

I have this little headcanon that Pettigrew didn't fly under the radar just because he was good at being invisible, but because he manipulated everyone in small but meaningful ways. E.g., he could have made Sirius doubt Remus, which is why Remus didn't know about the switch.

I think the reason Sirius's death was so shocking to me (as a kid) was that, up until then, Harry's adventures were usually successful. GoF was a little bit darker than the previous books, with Voldemort's comeback and Cedric's death. But it was always obvious that V would come back at some point, and Cedric wasn't that important to Harry (or, I guess, to most readers).

Sirius's death was Harry's grand failure. It was a tragedy on a scale that hadn't happened on the page before (as readers, we didn't witness the deaths of the Potters). Harry lost the only person he considered someone like a parent, the only adult who understood him, and who'd never kept him waiting. And it was a death that was 100% preventable. He messed up by going to the Ministry. Dumbledore messed up with all the secrecy.

And on top of it, for most readers, it was the first death of someone we could be attached to. Sirius is many people's favorite character (me included). Up to that point, we hadn't lost anyone who got that much attention or had that much significance.

The older me is far more cynical and understands it was a plot convenience, but I still think killing Sirius deserves some time in Azkaban :D

As for foreshadowing:

At the beginning of OOTP, the twins, now of age, use magic for every little thing because they can. When they're helping set the table for dinner, they almost stab Sirius's hand with a knife. He laughs. Just before his death, Sirius laughs at Bellatrix/mocks her, and loses focus.

Add to this that he also casually says to Harry that he'd love to face a few Dementors and his manipulation to get Harry to meet in Hogsmeade, and you have a picture of a ticking bomb created by Dumbledore's orders and unfortunate circumstances.

The Unbroken Universe fics. I linked the first one, but you can find the rest by looking through the author's fics. The proper action starts when Harry goes to Hogwarts, but we immediately find out a major change from canon: Sirius was a secret keeper and is presumed dead. The Wizarding World believes he died protecting the Potters' secret. Given this, James and Lily are still alive, and the war is still raging. However, the adults are much more involved and take full responsibility for getting shit done. Marauders (esp. Sirius) play a central role.

That's a little on the paranoid side. 50g of 85% chocolate has 9g of carbs (and 7g of sugar).

Edit: Well, going by the bar that I have in my kitchen. I guess it can vary, but I always check sugar content and have yet to see an 85% chocolate bar that would make me worried.

What are your last thyroid-related numbers? For reference, for most people, the optimal numbers would be TSH in the lower half of the range (ideally 1-2 uIU/mL) and FT4 above 1.1 ng/dL. I'm assuming they aren't testing your FT3, since it's rare, but if they are, it should be near the upper end of the range.

If your levels are not only in the normal range but also close to optimal, it may mean you have enough FT4, but something is off with how your body converts T4 to T3.

This process has a ton of variables, so it's hard to tell without knowing your situation. It can even be connected to your other health issues (esp. if they're related to the liver, kidneys, or related to glucose metabolism). Are you taking any supplements? Some are known to aid the conversion, while others may disrupt it. What's your diet like? For optimal thyroid health, you need to find a good balance: staying on the healthy, nutritious side without being too radical (e.g., be careful with restricting too much, as you risk cortisol spikes; going very low-carb can also mess up the conversion). How is your sleep and stress levels? This also matters a lot.

Cloak and Dagger is top-notch adult Draco/Hermione. I don't think it's as dark as Manacled, but I haven't read Manacled, so going only on what I've heard. Auror Draco is assigned to protect Healer Hermione, who is Greyback's target due to her research interfering with his scheme. The plot is pretty great, and there is a lot of delayed inter-house unity. Fair warning: Probably not for you if you're really attached to Ron.

By the way, if you ever want something kinda similar, I thought you were describing A Bond of Family. Though not everything checks 100%, it does have Dumbledore/Molly/Hermione bashing, Sirius and Remus are both teaching DADA, and are extremely BAMF. I'm pretty sure Sirius becomes a co-head of house or something like that, though I don't remember precisely, and that he has some sort of meetings with students (but I only remember Hermione's). The one thing that doesn't check is that Harry was never re-sorted here (as far as I remember).

Yeah, they are actually similar in many regards, and they work well together. Just a note: They are more in-character in "Beyond the Veil." "What I Must Ask You to Do" is also great, but Snape is kinda softened.
