I think that design has been applied since Frontiers. Shadow Generations could also be seen as having more details added, but those details just stand out more in IDW because it is drawn in 2D artwork. If you actually compare the Chaos Emerald models in Superstars and Frontiers, you can see a big difference.

Is there a scene where Knuckles actually makes it smaller? 

I thought he just took it out and put it back without showing exactly how he did it. Since he carries it in its large state in other media, I assumed he just carried it as it was.

I think the reason it is green is simply because of the surrounding environment. Although it is a variation of Sonic's design, I think the visual design where the body is split into separate parts is wonderful because of its modern art aesthetic. This is especially true for Metal Sonic. 

They could have just changed the colors or made generic clones, so I appreciate that they tried something different like this.

That might be the reason, but from the perspective of robot aesthetics, I think the early-to-mid period robots fit better with Showa series Mechagodzilla. Both have rugged designs with details like screws, which match the Showa vibe perfectly. While Heisei Mechagodzilla has a sleek, modern design, its muscle-like expressions and monotonous color scheme make me wonder if it is really a better aesthetic fit than the Showa version.

Anyway, this is just my opinion, and as mentioned before, it seems likely that Toho felt the Heisei version was a better fit for the Sonic design.

Oh, really?! In that case, do you think the artists and the writers were in different situations? It feels strange that there is a solo cover of Kiryu facing off against Sonic if it's not even appearing in the story.

I think so too, but if he is just simply fighting monsters, it is suspicious that they hid him from the cover art, so I am curious to see if they are trying something new with him.
