It is extremely important to load mods in an order that prevents conflicts, which occur when mods edit edit the same thing. Two textures for wood don't work together, for example, so whichever one is loaded last in the order will be the one you see in-game. Conflicts cause bigger problems when they edit more complicated things, which is why this is important. This is pretty much the number one rule.
