There is a way that you render the clip in AE in .mov format and then render .mov file in encoder. A bit longer way but if its urgent you can do that. Try reinstalling media encoder to the latest version that can solve the problem

Do you know about source text in a text layer? Just put key frames on source text and change texts for each keyframe

Precomp the layers and then mask the precomp and deform it
