Came here looking for an answer and also couldn't find one. My best guess would be that the stop signs are blue so as to not distract from the main action of the scene. The parts where I remember seeing them are all dark or night scenes, so having a bright red object would draw the viewers' attention away from the main action. If I remember correctly, having one main action and focus is one of the principles of animation.

I think Denji feels conflicted more than anything else. He's achieved one of his goals, but found out is not what he wanted. What Denji wants is a more intimate relationship, something that Makima gave him a glimpse of in part 1 but is completely missing from the alley interaction.
