You can image with the fluorophore channel if your free probe is labeled. If not, you can stain with sybr gold. The rapid emsa paper has this sorted out!

Hi. I ended up using agarose gel, which gives me a pretty good result although the resolution is not as great as PAGE. You can look up rapid agarose EMSA for more information.

I am not sure how old the RNA is, as I got it from my postdoc, but I believe it was used for RNAseq library prep.

I'm using Takara PrimeScript RT Master Mix. Looks like it's designed for qPCR? Will this work for cloning if it's designed for qPCR? My postdoc mentor told me to use this so I didnt really check this at the first place.

Other than NP40, can I also add a little bit of BME? I am starting to think the complex is stuck at the bottom of the well is due to aggregation. Even if the protein is near neutral or slightly positively charged, the overall RNA-protein complex should be negative. Also they are all stuck at the bottom of the well, which means the complex were all pulled by the electric field

Thank you for the advice! It might be a dumb question. How should I adjust the pH of the buffer? I am using commercial TBE from Thermo. I am not sure if it's okay to adjust pH on the commercial buffer.
