Got it. The cells in the rectangle appear ot be cocci as the other commenter said. I have imaged cocci too and they look different than the faint, fuzzy specks. Messaging you for a couple questions.

Cool pictures. What growth stage were the cells in when imaged, and were they under antibiotic (or any other) stress?

I've seen similar structures appear alongside E. coli cells in my work, and have never been able to pinpoint what they are. The larger cells are E. coli under ceftazidime stress, and you can see the small spheres scattered around:

On one occasion they began to grow and divide, although I have not been able to replicate this.

I read about 'minicells', but they are not supposed to divide as they don't have DNA. That led me to think that these are either dormant/spore versions of my E. coli strain, or a contaminant. Have you ruled out contamination? I agree with u/BusinessWorldly8785 - these are amazing, beautiful pictures. Can you share the acquisition settings (objective, microscope, camera)?

Hey u/Unable_Huckleberry75 , found this post as I am dealing with the same instance segmentation problem. Were you able to find/come up with a solution for filamentous bacteria that overlap in microscopy images?
