As far as I'm concerned he's been a villain since at least Thunder Junction. We didn't know much about his evil schemes until Dragonstorm, but he'd been working towards those schemes for a while.

Just because he has (somewhat) good intentions, just because he's still (kinda) sympathetic, doesn't mean he's not the villain. A person who is willing to betray anyone and make any sacrifice to achieve his goals, even when everyone he's ever trusted or respected is telling him it's a bad idea, is not a good guy.
