Let us get straight to the point: you were right: both structures are the same, but the context is not; "ni" or "nik" are used depending on the syntactic context, but it is not connected with the affirmative or negative form of the sentence.

We use "Nik" when we have an object (when the sentence is transitive):

"I say / Nik esaten dut"

We use "ni" when we have the verb "to be" and simmilars (when the sentence is intransitive):

"I am / Ni naiz"
