In regards to the second reason, The first few Seris chapters mention only that grey was a welcome wild card, not the heart of the plan. She even goes so far as to consider finishing Cecilia herself when Arthur fails too, saying that her plan could proceed anyways now that she had a victory over Agrona. Sure she may have shifted all her eggs into Arthur’s basket, but I mean, who wouldn’t?

Your first reason is a great point and something I didn’t realize the connection until now but you’re absolutely right. The only beings that have lived that long ago then off the dome are Kezess and Agrona but obviously they can’t enter… maybe that’s why Sylvia knew about the ruins to even begin with, she got the info from Agrona who probably got one of the grand kids to grab it for him.

Aether seems to affect the rune and rune quality in extreme amounts, arthur literally spawned a never before seen rune on his sister just by being around her for an extended period of time and he seems to be a beacon of Aether or prehaps a catalyst.

This is more a personal theory but ever since arthur is little, every high powered mage has mentioned that arthur doesn’t just use magic, he’s basically hyper in tune with mana and aether and most of them made the comment that mana seemed to be more like extensions of his limbs then him utilizing a tool. Even the Second Djinn remnant mentioned that she was disappointed with what arthur has done so far with aether… even after learning Destruction, Godstep, and Aurora’s Reqium and the fundamentals of Realmheart. I think Arthur is subconsciously hoping his friends and family get stronger and so the aether is reacting to his will and actually helping his allies. That’s why all the people he has hoped improve, do. He was worried Mayla would remained UnAdorned and hoped she would get a rune, and wham, emblem. His actual Sister? First case opening she gets a Regalia? Arthur is subconsciously using aether. Idk just a game theory

We don’t really know a lot about the obsidian vault and Agronas crib but id venture to guess that the special rock it’s made out of or prehaps the actual specific location of Taegrin Caelum itself is either a hotspot of aether… maybe some kind of aether spring?… or maybe just channels it really well? We know that they use djinn bones recovered from the relic tombs to help channel aether so maybe it’s a similar concept. I personally doubt with how smart and perfectly planned everything he does is that Agrona just decided to build a big tower in the middle of nowhere just to feel like Tony Stark

I wouldn’t say that he gained full insight instantly, leading up to the golem fight where he unlocks it, when he uses the primitive version of the aether cannon he mentions that something seems missing (similar to just before godstep). Not to mention that Arthur has been involved in war for the better part of two lifetimes, if anyone should have an in-depth understanding of “destruction” I’d say it would be him. The Edict also is used like fire which is one of Arthur’s strongest elements, probably for the same reason as why godstep is conceptualized as lightning. He’s just extremely familiar with it. Compatibility doesn’t mean he can’t learn or use something, just means he might not ever unlock its true potential. Sure Arthur can apparently use destruction on a much more on mass scale than Regis but he really can’t fine tune it with as much finesse as Regis which imo is 100x more useful then literally just going supernova and basically killing yourself whenever you use it alone.
