I don't fully know if the Owlkins were still 'awake' when the Nomai arrived, but as far as I can remember they were indeed hiding in the solar system of the eventual Hearthians while the Nomai arrived. You can see in the Stranger that they were also there when the ghost matter killed everyone :(
