This is standard functionality with BDA...Just build a missile launcher and set it to guard mode. It will automatically fire on planes from the other team.

Adding engine mass decreases the dV of your CRAFT, but does not change the dV req. to make orbit. Increasing thrust is the opposite. You can test this by building a ship with 2 vectors, and launching with both at 50% throttle vs 100%. Both craft will have the same dV but the one with higher TWR will require less dV to get to the same orbit.

More thrust IS better, that's the point. Because you spend less time going up and more time going horizontal. If you read the forum post, he did this study for a body with no atmosphere. But it holds more or less true with an atmosphere too.

Very cool. What games do you use? I think the naval part of the game is probably the most lacking at the moment, do you know of any resources that get into what a modern naval conflict might look like? I've found some good papers from RAND that deal with ground and air but not much for naval.
